I'm not seeing the need for this category. Also, the "villains" of the series tend to be quite ambiguous. Very few are straight-up evil. Most aren't villains, they're antagonists.

I think both terms antagonist and villain are ambiguous. A few characters are unarguably antagonists or villains, but if you line all characters up by how evil or how involved in the plot they are, as you go down the list people, you won't reach a point where everyone immediately switches from labelling them "antagonist" to "not antagonist" (or "villain" to "not villain"). Everyone will gradually switch over or have different opinions for particular characters.
A category for antagonists may inspire a category for protagonists, which is also ambiguous. Some people would say Yugi, Jaden, Yusei and Yuma are the only protagonists. Some would extend that to include their close companions. Some would extend it to include all their companions and some would extend it to include all "good guys".
The worst similar category we could have would be one for antiheroes, since there seems to be a lot of definitions for this flying around and IMO the most common usage of that term I see on this site is very wrong. -- Deltaneos (talk) 11:54, August 1, 2011 (UTC)
