Bastion has Six Attribute Decks which he hides under his jacket. He changes Decks accordingly depending on his opponent, although all of his shown Decks in the anime contain cards based around scientific processes.

His Water Deck is a Water Dragon Deck which focuses on Tributing "Hydrogeddon" and "Oxygeddon" using "Bonding - H2O" to Special Summon "Water Dragon".

He was not shown using this Deck in the series, but "Fire Dragon" was shown during the 1st Japanese opening theme. It can be assumed that the Deck is focused on Summoning that monster.

Against Jaden Yuki, Bastion plays a Water Dragon/Control Deck, that focuses on countering Jaden's Deck by restricting the use of "Polymerization" via "Cursed Seal of the Forbidden Spell". It is explicitly stated to be a separate Deck from his Water Deck in the Japanese version, which he calls his 7th Deck". No such distinction is made in the dub.

In the Society Light arc, it's stated that Bastion combined elements from all of his Decks into a single unified concept. Its a "Water Dragon"/"Magnet Warrior" Deck with control aspects. Cards from his shown season 1 Decks are used in Duels, and a few others are shown in the opening theme.

Magnet Warriors (1st Year)

Tag Force

In Yu-Gi-Oh! GX Tag Force, Bastion has six Decks, one for each attribute. He initially uses an EARTH Deck focused on the Summoning of Normal Monsters and "Valkyrion the Magna Warrior", though he later switches to his other attribute Decks. He uses this Deck for the first half of part one, prior to the interscholastic Duel event.

Stirless Earth

This Deck uses LIGHT monsters, and also specializes on the negation of Special Summons (especially Fusion Summons), and destroying monsters through effects. One of his card crushes, "White Magician Pikeru", is in this Deck. He uses this Deck for the latter half of part one, after the interscholastic Duel event

Brilliant Radiance

This Deck focuses on Summoning "Water Dragon" and is the only of his six Decks to contain monsters of another attribute besides the main theme's. He uses this Deck during the Tag Force tournament, and for the whole of parts two and three when selected as a partner.

Water of Tranquility

This Deck focuses on negating his opponent's card effects, and Summoning "Swordsman of Doom Lithmus".

Pitch Darkness

This Deck focuses on disrupting his opponent's Set cards and averting his opponent's attacks. He uses this Deck during the finals of the Tag Force tournament and during part three when faced as an opponent.

Allegro Airs

This Deck focuses on Low-Level FIRE monsters, locking down his opponent's monsters with "Gravity Bind" and "Level Limit - Area B", and making strong or direct attacks with cards such as "Ultimate Baseball Kid", and "Raging Flame Sprite".

In Yu-Gi-Oh! GX Tag Force 2, Bastion uses a variety of Decks that combine monsters of different Attributes.

Tag Force 3

When selected as a partner in Yu-Gi-Oh! GX Tag Force 3, Bastion plays a Batteryman Deck, focusing on the aforementioned series and other Thunder-Type monsters.

If you have "Excited Bastion" as your partner however, his Deck will change depending on what type of Duels you are undertaking. In the first three heart events, he uses an "Elemental Hero" Deck similar to Jaden Yuki's, with the addition of one of his own signature cards, "Plasma Warrior Eitom".

The other type of Deck that "Excited Bastion" could use is a Elemental Hero Deck specifically tweaked for the to Summon "Elemental Hero Grand Neos". He uses this Deck for regular Duels and the final heart event.

World Championship 2008

In Yu-Gi-Oh! World Championship 2008 Bastion uses an aggressive Wind-based Beatdown Deck called Air Pressure.
